本研究通过采集和分析肾癌和癌部周边正常组织，综合单细胞核RNA测序（snRNA-seq）、RNA测序（bulk RNA-seq）、蛋白组学测序和非靶向代谢组学测序，揭示难治性ccRCC的基因级-辅代谱-蛋白-物质多层面分子特征和临床关联，为展望性长链非编码RNA标识物和治疗方案提供揭示。  

Objectives of Study：

This study employed paired tumor and adjacent non-cancerous renal tissue samples to conduct integrated single-nucleus RNA sequencing (snRNA-seq), bulk RNA-seq, metabolomic, proteomic, and metabolomic analyses. It elucidates the gene-metabolite-protein-metabolite multi-layered lncRNA molecular signatures and clinical associations of refractory clear cell renal cell carcinoma (ccRCC), offering insights for prospective biomarkers and therapeutic strategies.

排除标准：

1.同时同步发现其他器官恶性肿瘤； 2.经两名不同病理科医生确诊为非肾细胞癌的病理样本。

Exclusion criteria：

1.Concurrent diagnosis of other primary organ malignancies at the time of RCC diagnosis; 2.Pathological samples diagnosed as non-renal cell carcinoma by two different pathologists.

数据采集和管理（说明：数据采集和管理由两部分组成，一为病例记录表(Case Record Form, CRF)，二为电子采集和管理系统(Electronic Data Capture, EDC)，如ResMan即为一种基于互联网的EDC：

1、病例记录表（CRF） 所有受试者的基础临床信息（如性别、年龄、诊断、手术记录、术后病理结果、肿瘤分期等）由研究医生依据病历记录，完整填写纸质CRF。CRF记录包括但不限于以下内容：受试者基本信息（匿名编码处理）；手术时间与标本采集信息；组织类型（肿瘤组织或癌旁组织）；术后病理特征。CRF记录由专人保管，并存储于研究中心锁柜中，非研究人员不得随意查阅。 2、数据管理 本研究采用同济医院电子病历管理系统，对CRF中录入的数据进行统一电子化管理。研究数据将通过双人核对后由数据管理员录入系统，并定期备份。所有研究数据将进行权限分级管理，仅研究负责人和数据管理员拥有全部访问权限。原始多组学数据（如测序数据、质谱原始文件等）将统一命名并存储于专用加密硬盘，并定期上传至安全服务器。所有涉及受试者身份的信息（如姓名、住院号、联系方式）将脱敏处理，仅保留受试者编码用于数据匹配，确保个人隐私不被泄露。

Data collection and Management (A standard data collection and management system include a CRF and an electronic data capture：

1. Case Report Form (CRF) Basic clinical information for all subjects (such as gender, age, diagnosis, surgical records, postoperative pathological results, tumor stage, etc.) was recorded by the study physicians based on medical records and completely documented in paper-based CRFs. The CRF entries included, but were not limited to, the following: Subject basic information (processed with anonymous codes); Surgery time and specimen collection information; Tissue type (tumor tissue or adjacent non-tumor tissue); Postoperative pathological characteristics. The completed CRFs were kept by designated personnel and stored in locked cabinets at the research center. Non-research personnel were not permitted access. 2. Data Management This study utilized the Tongji Hospital electronic medical record management system for the unified electronic management of data entered into the CRFs. Research data were double-checked by two individuals before being entered into the system by data managers, with regular backups performed. All research data were subjected to graded access control. Only the principal investigator and data managers had full access permissions. Raw multi-omics data (such as sequencing data, mass spectrometry raw files, etc.) were uniformly named and stored on dedicated encrypted hard drives, with regular uploads to a secure server. All information about subject identity (such as name, hospital ID, contact information) was de-identified. Only subject codes were retained for data matching purposes to ensure personal privacy was not compromised.
